The surname Flannelly comes from the Irish name Ó Flannghaile. Although located close to a sept of O'Flannery (Ó Flannabhra) in County Mayo, the two septs are quite distinct.

The surname Flannelly was first found in Counties Mayo and Sligo (Irish: Sligeach), in the province of Connacht in Northwestern Ireland. One named Ó Flannghaile (d.1395) was the vicar of Skreen, in the barony of Tireragh, County Sligo, which borders on County Mayo. The name appears as O'Flanhill and O'Flanill in the 16th century Tudor Fiants, in Rosserk, County Mayo, and Kilglass, County Sligo.
